Command line

Every command and every option, generated from BIDS Manager {{ version }} itself. For how they fit together, see the course's chapter on the command line.

The commands are installed with BIDS Manager. With the installers, activate its environment first (Install); with pip, uv or conda, activate yours. --help after any command prints the same list as below. How to use them together, on the course's sample: The command line.

Options several commands share

Option On What it does
--project DATASET scan, convert, metadata Works on a project: the scan is saved as a new scan table of it, the conversion builds its active scan table into it, the metadata step reads both from it.
--version ID convert, metadata Uses this scan table of the project instead of the active one (bidsmgr-project lists them).
-j N scan, convert, qc How many files are read, series converted or images checked at the same time.
--log-file PATH, --no-log-file scan, convert, metadata, validate Where the log of the run is written; by default <dataset>/.bidsmgr/logs/, or ~/.bidsmgr/logs/ outside a dataset.

bidsmgr

Opens the GUI.

bidsmgr [-h] [--theme {graphite,carbon,ash,porcelain,dark,dim,original-dark,light,paper,original-light,nord,ember,forest,aubergine,monokai,sakura,sage,hc-dark,hc-light}] [--project PROJECT] [-v]
ArgumentWhat it does
--theme THEMEInitial color theme. If omitted, the last theme the user selected in-app is restored (default: dark on first run). One of graphite, carbon, ash, porcelain, dark, dim, original-dark, light, paper, original-light, nord, ember, forest, aubergine, monokai, sakura, sage, hc-dark, hc-light.
--project PROJECTOpen (or create / adopt) a BIDS dataset project at this directory and land in the Converter bound to it (same as the Welcome tab's Open / Create). The output is locked to the dataset.
-v, --verbose Increase log verbosity (-v INFO, -vv DEBUG).

bidsmgr-create

Creates a project: a new BIDS dataset folder with dataset_description.json, README and .bidsignore, and the project's .bidsmgr/ folder. Given an existing BIDS folder, it adds whichever of these are missing and the .bidsmgr/ folder. To take over a dataset without changing its files, use bidsmgr-adopt.

Terminal
bidsmgr-create /data/bids/my_study --name "My study"
bidsmgr-create [-h] [--name NAME] [--description DESCRIPTION] [-v] output_dir
ArgumentWhat it does
output_dir Dataset folder to create or adopt.
--name NAMEHuman-readable dataset Name for dataset_description.json (defaults to the folder name).
--description DESCRIPTIONOptional project description recorded in the project bundle.
-v, --verbose Increase log verbosity (-v INFO).

bidsmgr-adopt

Makes an existing BIDS dataset a project, so the changes you make to it are recorded with the files as they were. Its files are left as they are; only in a git repository is .bidsmgr/ added to .gitignore.

Terminal
bidsmgr-adopt /data/bids/ds000117
bidsmgr-adopt [-h] [--name NAME] [--status] [-v] dataset
ArgumentWhat it does
dataset BIDS dataset folder.
--name NAMEProject name. Defaults to the folder name.
--status Report what has changed since adoption instead of adopting.
-v, --verbose

bidsmgr-project

Lists a project's scan tables. The active one, marked *, is what --project uses in the other commands unless --version names another.

Terminal
bidsmgr-project /data/bids/my_study
bidsmgr-project [-h] [--list] dataset
ArgumentWhat it does
dataset Project dataset folder.
--list List scan versions (the default action).

bidsmgr-scan

Scans a raw folder into a scan table (inventory.tsv): one row per recording, with its proposed BIDS name. With --project, it is saved as a new scan table of the project.

Terminal
bidsmgr-scan /data/raw/my_study --project /data/bids/my_study -j 8
bidsmgr-scan [-h] [--project PROJECT] [--jobs JOBS] [--no-bids-guess] [--probe-convert] [--dataset DATASET] [--line-freq LINE_FREQ] [--montage MONTAGE] [--rules-file RULES_FILE] [-v] [--no-converter-preview] [--schema VERSION] [--classifier {applied,shadow,off}] [--classifier-config JSON] [--print-classifier-config] [--log-file PATH] [--no-log-file] dicom_root [output_tsv]
ArgumentWhat it does
dicom_root Directory containing DICOM files (any depth)
output_tsv Destination TSV file (omit when using --project)
--project PROJECTScan INTO a project dataset folder (created by bidsmgr-create or the GUI; created/adopted if absent). The inventory is saved as a new versioned scan under /.bidsmgr/project/scans/ instead of a loose TSV, so it is resumable in the GUI and never overwrites an earlier scan. --dataset defaults to the project folder name.
--jobs, -j JOBSNumber of parallel workers used to read DICOM headers Default 8.
--no-bids-guess Skip the dcm2niix BidsGuess classifier and use only the legacy regex layer
--probe-convert After scanning, run dcm2niix on each detected sequence (one invocation per SeriesInstanceUID) into a hidden /.tmp/ staging tree, harvest the actual files produced, and remove the staging tree. Adds probe_n_files / probe_n_nifti / probe_n_volumes / probe_extensions columns to the TSV and surfaces conversion anomalies (e.g. a bold series that split into two NIfTIs because of an operator-aborted volume) in issues. The .tmp/ directory is always removed when this command returns: including on error.
--dataset DATASETBIDS dataset slug stamped into every row's `dataset` column. The converter writes each distinct value to //. Defaults to a slugified form of the DICOM root directory name.
--line-freq LINE_FREQEEG/MEG only: power-line frequency in Hz, stamped into every EEG/MEG row's `line_freq` column. Goes into PowerLineFrequency in the JSON sidecar (BIDS-required). Typical values: 50 (Europe/most of the world), 60 (Americas / parts of Asia). Per-row TSV value wins over this.
--montage MONTAGEEEG/MEG only: name of an mne built-in montage (e.g. standard_1005, biosemi64, easycap-M1) stamped into every EEG/MEG row's `montage` column. The converter applies this before write_raw_bids → fills electrodes.tsv + coordsystem.json. Per-row TSV value wins.
--rules-file RULES_FILEPath to a JSON file with user scan rules: {"user_hints": [{"patterns": [...], "datatype": "func", "suffix": "bold", "task": "rest", "match_mode": "substring", "force": false}], "scan_exclusions": [{"pattern": "calibration", "target": "sequence", "match_mode": "substring"}]}. Same schema the GUI Settings 'Scan rules' tab persists. Hints extend the classifier; exclusions mark matching series include=0.
-v, --verbose Increase log verbosity (-v INFO, -vv DEBUG)
--no-converter-preview Do not record what the conversion will fill in by itself. By default the scan notes, per kind of file, the values dcm2niix and mne-bids produce, so the metadata form can show them instead of an empty box for a field nobody has to answer. Costs nothing extra: it reads what the scan and any probe conversion already produced.
--schema VERSIONWhich BIDS version to work to (for example 1.11.1). Decides which fields are declared and which entities a filename may carry. Default: the newest version shipped.
--classifier CLASSIFIERName MRI series from their acquisition parameters (applied, the default), only report what that would do (shadow), or not at all (off). Overrides the mode in --classifier-config. One of applied, shadow, off.
--classifier-config JSONThe parameter classifier's settings: thresholds, the weight of each kind of evidence, the physics ranges (--print-classifier-config writes one).
--print-classifier-config Print the parameter classifier's default settings as JSON and stop.
--log-file PATHWrite this run's log here (default: /.bidsmgr/logs/, or ~/.bidsmgr/logs/ outside a dataset).
--no-log-file Do not write a log file for this run.

bidsmgr-classify

Names the MRI series of a scan table again from their acquisition parameters, using the features the scan cached (no DICOM is read), and says why. Use it to try classifier settings on a table.

Terminal
bidsmgr-classify inventory.tsv --config classifier.json --json
bidsmgr-classify [-h] [--config CONFIG] [--mode {applied,shadow,off}] [--apply] [--json] [--print-config] [--print-rulebook] [inventory]
ArgumentWhat it does
inventory The inventory TSV
--config CONFIGThe classifier settings (JSON; --print-config writes one)
--mode MODEOverride the settings' mode: name the series (applied) or only report (shadow) One of applied, shadow, off.
--apply Write the names and the classification columns into the inventory
--json The report as JSON
--print-config Print the default settings as JSON and stop
--print-rulebook Print the evidence rules in use (with --config: with its changes) as JSON and stop

bidsmgr-rebuild

Rebuilds the BIDS names of inventory.tsv after you edited it in a spreadsheet. The entities column is the source of the names.

Terminal
bidsmgr-rebuild inventory.tsv --dry-run
bidsmgr-rebuild [-h] [--from {entities,columns}] [--dry-run] [-v] tsv
ArgumentWhat it does
tsv Inventory TSV produced by `bidsmgr-scan`
--from DIRECTIONSource of truth for this rebuild. 'entities' (default) regenerates display cells from the entities JSON. 'columns' regenerates the entities JSON from individual cells (use after editing task/run/session cells in a spreadsheet). One of entities, columns. Default entities.
--dry-run Print the diff but don't write the TSV back.
-v, --verbose Increase log verbosity (-v INFO, -vv DEBUG)

bidsmgr-convert

Converts inventory.tsv, or a project's active scan table, into the BIDS dataset.

Terminal
bidsmgr-convert --project /data/bids/my_study -j 8
bidsmgr-convert [-h] [--project PROJECT] [--version VERSION] [--dataset DATASET] [--jobs JOBS] [--overwrite] [--on-existing {skip,update,replace,error}] [--dry-run] [--dcm2niix DCM2NIIX] [--recording-meta RECORDING_META] [--pet-spreadsheet PET_SPREADSHEET] [--pet-metadata PET_METADATA] [--intended-for {uri,relative}] [--no-b0-field-identifier] [--sourcedata {none,copy,archive}] [--sourcedata-modalities LIST] [--raw-root RAW_ROOT] [--keep-residuals] [--deface] [--deface-engine {allineate,allineate-robust,allineate-afni,mindgrab,strip-atlas}] [--force-edf] [--overwrite-curation] [-v] [--schema VERSION] [--log-file PATH] [--no-log-file] [tsv] [bids_parent]
ArgumentWhat it does
tsv Inventory TSV produced by `bidsmgr-scan` (omit when using --project)
bids_parent Parent directory; each `dataset` value becomes a sibling BIDS root underneath. Omit when using --project (output is the project).
--project PROJECTConvert the project dataset's active (latest) scan version into its locked root. Resolves the inventory + output + recording metadata from /.bidsmgr/project, replaying the curation edits recorded in the GUI. Supersedes the positional tsv / bids_parent.
--version VERSIONWith --project, convert a specific scan version instead of the latest. Accepts the version id or its index (see bidsmgr-project).
--dataset DATASETLimit conversion to rows with this exact `dataset` value.
--jobs, -j JOBSNumber of dcm2niix invocations to run in parallel. Default 8.
--overwrite Alias for --on-existing replace: when a subject already exists, back up and replace colliding files (new sessions/datatypes still merge in).
--on-existing ON_EXISTINGPolicy when an incoming subject already exists on disk. New sessions/datatypes always merge in; this governs colliding files: 'skip' keep existing (default), 'update' replace only changed files, 'replace' back up + replace colliding files, 'error' abort the subject if anything would collide. --overwrite is an alias for replace. One of skip, update, replace, error.
--dry-run Print the tasks that would be converted; write nothing.
--dcm2niix DCM2NIIXPath to a specific dcm2niix binary (defaults to bundled).
--recording-meta RECORDING_METAPath to a recording-metadata JSON (EEG/MEG enrichment). Its dataset defaults supply line_freq / montage for blank inventory cells, and its richer fields fill sidecar reference / ground / filters / device / institution, retype auxiliary channels, and map event codes to labels. Optional; omitting it means no power-line frequency is invented, so PowerLineFrequency is "n/a" unless the recording header, an inventory cell or a template states one. Set per-row line_freq / montage in the inventory TSV columns to override per recording.
--pet-spreadsheet PET_SPREADSHEETPath to a PET metadata spreadsheet (.tsv / .csv / .xlsx / .ods). One row per scan, keyed by participant label, BIDS name or source filename, with columns for tracer, dose, mass, administration and timing. Column names are matched loosely (Injected Dose, injected_radioactivity and InjectedRadioactivity all work). Values layer on top of the recording-metadata spec as per-row overrides.
--pet-metadata PET_METADATAPath to a PET metadata JSON keyed by BIDS sidecar field names (TracerName, InjectedRadioactivity, ModeOfAdministration, ...). A flat object applies to every PET run; an object keyed by sub- scopes each block to that subject. This is the shape pypet2bids accepts via --set-default-metadata-json, including its nifti_json wrapper, so a file written for that tool is read here unmodified. Keys BIDS does not define for a PET sidecar are reported and dropped, never written.
--intended-for INTENDED_FORHow a fieldmap's IntendedFor names its runs: BIDS URIs (default) or paths relative to the subject (with the session). Older fMRIPrep (sdcflows 2.10 and earlier) ignores URIs; B0FieldIdentifier is read by every version. One of uri, relative. Default uri.
--no-b0-field-identifier Do not write B0FieldIdentifier / B0FieldSource next to IntendedFor.
--sourcedata SOURCEDATAKeep each subject's source files in /sourcedata/: as they are (copy) or one .tar.gz per series (archive). Default: none. The copies are not anonymised. One of none, copy, archive. Default none.
--sourcedata-modalities LISTWhich source data --sourcedata keeps, comma separated, from mri, pet, eeg, meg, nirs, physio, eyetrack (default: all). Default mri, pet, eeg, meg, nirs, physio, eyetrack.
--raw-root RAW_ROOTFolder the scan was run against. Used as the first candidate when resolving EEG/MEG rows' relative ``source_file`` paths. If omitted, the TSV's parent directory is tried (the GUI's default puts the TSV inside the raw root).
--keep-residuals Keep dcm2niix residual/secondary outputs. By default the converter drops the derived single-volume duplicates dcm2niix splits off one input series (e.g. ..._bolda alongside ..._bold, or _Eq_ / _ROI markers). These are not real acquired images and have no valid BIDS suffix. Pass this flag to keep them.
--deface Remove the face from anatomical and PET images before the subject is committed, so the identifiable image never enters the dataset at all.
--deface-engine DEFACE_ENGINEwhich defacing engine to use (default: allineate) One of allineate, allineate-robust, allineate-afni, mindgrab, strip-atlas. Default allineate.
--force-edf Re-encode EEG recordings to EDF on write instead of keeping the source format. Harmonises a study to one BIDS-native format, and makes a non-BIDS-native but mne-readable source (GDF, EGI, ...) convertible. MEG / NIRS are unaffected.
--overwrite-curation When re-converting a subject that already exists, let the fresh conversion win outright. By default a JSON sidecar and a *_scans.tsv are merged field by field instead, so metadata curated in the Editor survives the second pass. Only has an effect together with --on-existing update / replace.
-v, --verbose Increase log verbosity (-v INFO, -vv DEBUG)
--schema VERSIONWhich BIDS version to work to (for example 1.11.1). Decides which fields are declared and which entities a filename may carry. Default: the newest version shipped.
--log-file PATHWrite this run's log here (default: /.bidsmgr/logs/, or ~/.bidsmgr/logs/ outside a dataset).
--no-log-file Do not write a log file for this run.

bidsmgr-metadata

Writes the dataset's metadata after a conversion: participants.tsv, the _scans.tsv tables, the fields that can be derived, and, with --fill-todos or --fill-scope, TODO placeholders for what is still missing.

Terminal
bidsmgr-metadata --project /data/bids/my_study --fill-todos
bidsmgr-metadata [-h] [--project PROJECT] [--version VERSION] [--dataset DATASET] [--inventory-tsv INVENTORY_TSV] [--participants PARTICIPANTS_FILE] [--phenotype PHENOTYPE_FILES] [--name NAME] [--bids-version BIDS_VERSION] [--license LICENSE] [--author AUTHORS] [--acknowledgements ACKNOWLEDGEMENTS] [--how-to-acknowledge HOW_TO_ACKNOWLEDGE] [--funding FUNDING] [--ethics-approvals ETHICS_APPROVALS] [--references-and-links REFERENCES_AND_LINKS] [--dataset-doi DATASET_DOI] [--generate-companions] [--write-citation] [--fill-todos] [--fill-scope LEVEL] [--no-report] [-v] [--schema VERSION] [--log-file PATH] [--no-log-file] [target]
ArgumentWhat it does
target BIDS root, or a parent containing one or more BIDS roots (omit when using --project).
--project PROJECTRun on a project dataset folder: the target is the project root and the inventory is resolved from its active scan version (so demographics / phenotype / participants flow through). Supersedes the positional target.
--version VERSIONWith --project, take the inventory from a specific scan version instead of the latest (version id or index; see bidsmgr-project).
--dataset DATASETWhen `target` is a parent, limit to this single dataset name.
--inventory-tsv INVENTORY_TSVOptional inventory TSV produced by `bidsmgr-scan`. Used to enrich participants.tsv with demographics; without it, demographic columns default to 'n/a'.
--participants PARTICIPANTS_FILEOptional participants spreadsheet (TSV/CSV/XLSX/ODS) keyed by a 'participant_id' column. Its 'age' / 'sex' / 'handedness' columns override the inventory-derived demographics in participants.tsv.
--phenotype PHENOTYPE_FILESPhenotype measure table (TSV/CSV/XLSX/ODS) keyed by 'participant_id'. Repeat for each instrument; each is written to phenotype/.tsv + .json.
--name NAMEDataset Name (defaults to the BIDS root directory name).
--bids-version BIDS_VERSIONBIDS version for dataset_description.json (defaults to the bundled schema's version).
--license LICENSE
--author AUTHORSRepeat for each author.
--acknowledgements ACKNOWLEDGEMENTS
--how-to-acknowledge HOW_TO_ACKNOWLEDGE
--funding FUNDING
--ethics-approvals ETHICS_APPROVALS
--dataset-doi DATASET_DOI
--generate-companions Create the companion files recordings are missing (events.tsv, channels.tsv, JSON sidecars). What can be read from a recording is read from it; the rest is a stub whose TODO rows validation keeps reporting.
--write-citation Write CITATION.cff from dataset_description.json. BIDS treats the citation file as the single source for Authors, License, HowToAcknowledge and ReferencesAndLinks, so those move out of the description.
--fill-todos Write TODO into the gaps. For every sidecar field the standard declares and the file does not carry, write a placeholder the field can legally hold (TODO, ["TODO"], or n/a where the field accepts it), so the gap is visible in the file and reported by validation instead of being an absence nobody notices. Existing values are NEVER overwritten. Same as --fill-scope recommended.
--fill-scope LEVELWhich fields carry a TODO placeholder after this run. The scopes nest: 'required' is the floor, 'recommended' adds what analyses usually need, 'optional' adds everything else, 'none' marks nothing. Placeholders follow the scope both ways: a TODO an earlier, wider run wrote into a field outside it is taken back. Deprecated fields are never marked. A field whose type admits no honest marker (a number, a boolean, a real vocabulary) is left absent and reported, rather than given a value nobody stated. Without this flag or --fill-todos, placeholders already in the dataset are left as they are. One of none, required, recommended, optional.
--no-report Skip writing /.bidsmgr/metadata_report.json. By default the JSON report is always written so the GUI (and CI tooling) can pick it up after the run.
--no-log-file Do not write a log file for this run.

bidsmgr-validate

Validates a dataset against the BIDS standard.

Terminal
bidsmgr-validate /data/bids/my_study --strict --html
bidsmgr-validate [-h] [--dataset DATASET] [--strict] [--schema SCHEMA] [--max-rows MAX_ROWS] [--no-todo-warnings] [--strict-warn] [--no-report] [--html] [-v] [--log-file PATH] [--no-log-file] target
ArgumentWhat it does
target BIDS root, or a parent containing one or more BIDS roots.
--dataset DATASETWhen `target` is a parent, limit to this single dataset name.
--strict Deep checks: read NIfTI headers and file contents in addition to the structural and metadata checks. More thorough (catches unreadable / malformed files), slower on large trees.
--schema SCHEMABIDS schema version to validate against (e.g. 1.11.1). Default: bidsval's bundled schema. bidsval ships several versions, so an older dataset can be checked against its own.
--max-rows MAX_ROWSMaximum number of rows scanned per TSV during column / value validation (default 1000). Raise to scan more of long tables. Default 1000.
--no-todo-warnings Do not flag literal 'TODO' placeholder values as warnings. This BIDS Manager convention is on by default (the metadata engine writes TODO into missing recommended fields); turn it off for exact parity with the standalone bidsval engine.
--strict-warn Treat warnings as errors for the exit code. By default the command exits 1 only when there is at least one error; with this flag, any warning also fails.
--no-report Skip writing /.bidsmgr/validation_report.json. By default the JSON report is always written so the GUI and CI tooling can pick it up after the run.
--html In addition to the JSON report, write a self-contained HTML report at /.bidsmgr/validation_report.html. Inline CSS, no external assets: safe to share or archive. Issues are colour-coded green/amber/red and grouped by scope (dataset / folder / file).
-v, --verbose Increase log verbosity (-v INFO, -vv DEBUG)
--log-file PATHWrite this run's log here (default: /.bidsmgr/logs/, or ~/.bidsmgr/logs/ outside a dataset).
--no-log-file Do not write a log file for this run.

bidsmgr-deface

Removes the face from anatomical images, or keeps the brain only.

Terminal
bidsmgr-deface /data/bids/my_study
bidsmgr-deface [-h] [--target PATH] [--engine {allineate,allineate-robust,allineate-afni,mindgrab,strip-atlas}] [--dry-run] [--keep-original-in-sourcedata] [-q] [--in-place] [--list-engines] [bids_root]
ArgumentWhat it does
bids_root the BIDS dataset
--target PATHlimit to this file or folder; repeatable. Default: the dataset
--engine ENGINEwhich engine to use (default: allineate). The allineate engines remove the face; mindgrab and strip-atlas keep only the brain and write a derivative. See --list-engines. One of allineate, allineate-robust, allineate-afni, mindgrab, strip-atlas. Default allineate.
--dry-run print what would be defaced and what would be skipped, and stop
--keep-original-in-sourcedata also copy each original to sourcedata/ before defacing. Those copies still contain the face, so a dataset shared with them in place is not deidentified
-q, --quiet
--in-place for a skull-strip engine: overwrite the original instead of writing to derivatives/. A stripped scan is not raw data, so this is not the default.
--list-engines describe the available engines and exit

bidsmgr-qc

Runs the fast quality check of anatomical and diffusion images and writes the results to derivatives/bidsmgr-qc/.

Terminal
bidsmgr-qc /data/bids/my_study --datatype anat dwi -j 4
bidsmgr-qc [-h] [--participant-label LABEL [LABEL ...]] [--datatype {anat,dwi} [{anat,dwi} ...]] [-j JOBS] [--no-flip-check] [--fast] [--config JSON] [--print-config] [-q] [bids_root] [paths ...]
ArgumentWhat it does
bids_root The BIDS dataset.
paths Images to check (default: every T1w, T2w, FLAIR, PDw, T2starw and dwi image).
--participant-label LABELOnly these participants (with or without 'sub-').
--datatype DATATYPE One of anat, dwi. Default ['anat', 'dwi'].
-j, --jobs JOBSImages checked at once. Default 1.
--no-flip-check Skip the (experimental) check for flipped or swapped b-vectors.
--fast Approximate masks from the numpy fallback instead of mindgrab, the tissue model and niimath (seconds faster, less accurate).
--config JSONMethods and thresholds, as --print-config writes them (any field left out keeps its default).
--print-config Print the configuration that would be used, as JSON, and exit.
-q, --quiet Print only the summary.

bidsmgr-view

Opens an image in the viewer, or renders it to a picture file without a window.

Terminal
bidsmgr-view T1w.nii.gz --render t1.png
bidsmgr-view [-h] [--root ROOT] [--overlay IMAGE] [--scene NAME] [--layout {single,multi,3d,combo,hero,mosaic}] [--plane {axial, coronal, sagittal}] [--colormap COLORMAP] [--window LO HI] [--frame FRAME] [--run COMMAND [KEY=VALUE ...]] [--screenshot SCREENSHOT] [--scale SCALE] [--transparent] [--size W H] [--theme THEME] [--render OUT.png] [--planes {axial, coronal, sagittal} [{axial, coronal, sagittal} ...]] [--height PX] [--crosshair] [-v] path
ArgumentWhat it does
path The image to open (.nii, .nii.gz, .mgz, ...); with --scene, the dataset or any file in it.
--root ROOTThe dataset root (default: found from the path).
--overlay IMAGEDraw this image over it (repeatable).
--scene NAMEOpen a scene saved in the dataset (its name, or its .json).
--layout LAYOUTHow to show it (default: the layout you last used). One of single, multi, 3d, combo, hero, mosaic.
--plane PLANEThe plane of the single and hero layouts. One of axial, coronal, sagittal.
--colormap COLORMAPColour map name, e.g. hot, viridis.
--window LO HIWindow in the data's own units.
--frame FRAMEVolume of a 4-D series (from 0).
--run COMMAND KEY=VALUERun a viewer command after opening (repeatable), e.g. --run cursor.set_voxel i=10 j=20 k=30
--screenshot SCREENSHOTWrite the view to this PNG and exit.
--scale SCALEScreenshot scale: 2 draws the figure at twice the window's pixels, sharp, for print (2-D views). Default 1.0.
--transparent Screenshot with a transparent background instead of the black surround.
--size W HWindow size in pixels (default 1100 760). Default (1100, 760).
--theme THEMEThe colour theme: dark, dim, nord, hc-dark, light, paper or hc-light (default: the one last chosen in the app).
--render OUT.pngWrite the 2-D planes to this PNG with no window, no Qt and no display, and exit.
--planes PLANESWith --render: the planes, side by side (default: --plane, else axial). One of axial, coronal, sagittal.
--height PXWith --render: the height of every plane in pixels (default: 2 pixels per millimetre, times --scale).
